Where to save .ini configuration files?

I'm pretty new to Flake8 and shell programs in general. I've been going through the documentation for configuring Flake8 and I'm unsure where to save the .ini file with the presets that I want. I went into my text editor and saved an example, telling Flake8 to ignore errors that come from having too many characters in a line. Writing the actual file seems pretty straightforward.

Do I save the preset file in the same folder as Flake8 (which also has pip, Python 3.6.0, and other programs), do I save it in the same folder as my PyCharm files, or do I save it just on my C drive? The guide isn't very clear. Is there a command I need to run for it to accept the configuration file? How can I have it go back to defaults?
